Ray was one of Madoka's favorite people here!!!!! She was so impressed by him, he was so smart and capable and mature! And she felt really bad hearing about the ways their worlds were - somewhat, vaguely - similar. That was part of why she liked him so much; because it felt like they had a somewhat common ground. (Even if that commonality was, in truth, mostly only because they were being a little bit vague about things.)

She didn't feel like his equal in terms of intelligence, because she knew he was way smarter and more competent than her, but she did feel like they had some common ground in being some of the visibly youngest two in the game. She didn't mind that he was a little mean, because some people are just like that, and with what she knew about him, it was FAIR ENOUGH.

She never asked him his alignment because she never asked many people at all, but she knew already that he wouldn't tell her, or that he wouldn't want to tell her. She never had the idea in her head that Ray trusted her, but that didn't stop her from trusting him.

She's super devastated that he died and doesn't get his wish, because she thinks he's one of the people here who deserves it the most. Like his alignment, she respected her perception of his boundaries, so she didn't want to ask him about it and figured IF he wanted to tell her, he would. But even without knowing what his wish was... She wanted his to come true the most. If all the worlds are connected, she wants to do her best to grant him some kind of wish with her god-given ability to grant more wishes. Even if it's smaller than what he could have won with the contest.

In general, almost all of Madoka's relationships were kind DOWNWARD TRENDING - and she doesn't really think that Ray ever thought of her as a friend. But he's one of the few people where she feels like, because she's confident in that reading, it doesn't bother her. It's not like she thought of them as mutual friends and then found out he didn't actually care about her that much - she always kind of figured it was a one sided affection, and that meant that she was secure and accepting of whatever shape it took!
